Los órganos de la Martinikerk son el gran órgano Schnitger en el coro oeste y el pequeño órgano de coro. El órgano principal se remonta en su núcleo al siglo XV y alcanzó su forma actual y relevante en el siglo XVIII, cuando fue ampliado por Arp Schnitger, su hijo Franz Caspar Schnitger y su sucesor Albertus Antonius Hinsz. Dispone de 52 registros sonoros en tres manuales y pedal, y es uno de los órganos barrocos más grandes y conocidos del norte de Europa. El órgano de coro es el antiguo Rückpositiv del órgano del monasterio de Nunhem de 1744 y posee 12 registros.
