Les orgues de l'église Martinikerk sont le grand orgue Schnitger sur le transept ouest et le petit orgue de chœur. L'orgue principal remonte en grande partie au 15ème siècle et a atteint sa forme actuelle au 18ème siècle, lorsqu'il a été agrandi par Arp Schnitger, son fils Franz Caspar Schnitger et son successeur Albertus Antonius Hinsz. Il dispose de 52 jeux sonnants sur trois manuels et un pédalier et est l'un des plus grands et des plus connus des orgues baroques d'Europe du Nord. L'orgue de chœur est l'ancien Rückpositiv de l'orgue du monastère de Nunhem datant de 1744 et possède 12 jeux.
