De orgels van de Martinikerk zijn de grote Schnitger-orgel op de westempore en de kleine koororgel. De hoofdorgel stamt in wezen uit de 15e eeuw en bereikte zijn huidige vorm in de 18e eeuw, toen hij werd uitgebreid door Arp Schnitger, zijn zoon Franz Caspar Schnitger en diens opvolger Albertus Antonius Hinsz. Hij beschikt over 52 klinkende registers op drie manualen en pedalen en is een van de grootste en bekendste barokorgels van Noord-Europa. De koororgel is het voormalige rugpositief van de kloosterorgel van Nunhem uit 1744 en heeft 12 registers.
