Het station werd op 9 februari 1851 als eerste station van Madrid geopend. Toen had het nog de naam Estación de Mediodía.
Na een grote brand was het station grotendeels verwoest. In 1892 werd het heropend.
In 1992 werd het oude gebouw gebruikt voor winkels, cafés en nachtclubs. Treinen reden sindsdien vanuit de nieuwe, moderne terminal, ontworpen door Rafael Moneo.
Op 11 maart 2004 vond in en bij het station een terroristische aanslag plaats waarbij 191 mensen om het leven kwamen (zie verder terroristische aanslagen in Madrid van 11 maart 2004).
