De moderne naam van Porto Heli vertaalt naar de 'baai van palingen'. Een voor de hand liggende theorie stelt dat paling vele jaren geleden de steunpilaar van de visserij was. Maar andere theorieën stellen dat de naam Heli afkomstig is van een geleidelijke taalkundige verbastering van de naam "Alies" of "Halieis", de oude stad die aan de zuidoostelijke kant van de haven ligt. De stad Halieis is nu half verzonken in de zee.
