De kerk en het klooster van de Minderbroeders Franciscanen dateren uit 1364.
Vanaf de 17e eeuw werd het klooster vergroot en gerenoveerd. Door de ineenstorting van het middenschip werd de kerk in 1927 gesloten voor de eredienst en in de jaren zeventig aan een reeks restauraties onderworpen.
Het klooster werd gebruikt als ziekenhuis en herbergt tegenwoordig het representatieve hoofdkantoor van het Ettore Maiorana Wetenschappelijk Cultuurcentrum.
De kerk van San Francesco staat ook bekend als de Kerk van de Onbevlekte Ontvangenis, omdat hier het standbeeld van de Onbevlekte Madonna staat, dat elk jaar op 8 december in processie wordt gedragen.
