De oorspronkelijke kerk werd gebouwd in de 12e eeuw.
De kerk werd geschonken aan de aartsbisschop van Braga João Peculiar door Pedro Aurives en zijn vrouw Gelvira Midiz op 12 juli 1161. Francisco Sanches werd in deze kerk gedoopt. De huidige kerk werd gebouwd door aartsbisschop Gaspar Bragança en is verbonden met de Kapel van Coimbras. De beschermheilige van de kerk is Johannes de Doper en hier ontstonden de huidige grote Johannesfeesten van Braga.
