Bad Sooden-Allendorf si trova direttamente al confine con la Turingia e quasi nel centro geografico della Germania. Si trova sulla Werra a nord-ovest della catena montuosa Gobert, vicino all'Hoher Meißner situato a sud-ovest. A sud-est, vicino al quartiere di Kleinvach, sopra il fiume, si trova il castello di Rothestein.
Bad Sooden-Allendorf confina a nord con i comuni di Lindewerra, Wahlhausen e Asbach-Sickenberg, a est con i comuni di Wiesenfeld e Volkerode, a sud con il comune di Meinhard, la città di Eschwege e il comune di Berkatal, a ovest con la città di Großalmerode, e a nord-ovest con la città di Witzenhausen.
