La chiesa fu donata all'arcivescovo di Braga João Peculiar da Pedro Aurives e sua moglie Gelvira Midiz il 12 luglio 1161. Francisco Sanches fu battezzato in questa chiesa. La chiesa attuale fu costruita dall'arcivescovo Gaspar Bragança ed è collegata alla Cappella di Coimbras. Il santo patrono della chiesa è Giovanni Battista e fu qui che ebbero origine le attuali grandi feste di San Giovanni di Braga .
