En første midlertidig, træ jernbanestation i Stene blev åbnet i 1838 som endestation for ruten Bruxelles-Mechelen-Ostende.
I 1866 blev dette dog forlænget for at få en bedre forbindelse til havnen for passagerer og gods.
I 2012 blev et stort renoveringsprojekt, "station ved havet", indledt, som har fornyet stationsområdet. Også den tilstødende sporvogns- og busstation er blevet ombygget. På pladsen foran stationen står skulpturgruppen 'fiskerkonerne'.
