Ein erster provisorischer Holzbahnhof in Stene wurde 1838 als Endstation der Strecke Brüssel-Mechelen-Ostende eröffnet.
1866 wurde dieser jedoch erweitert, um eine bessere Verbindung mit dem Hafen für Passagiere und Güter zu haben.
Im Jahr 2012 begann ein großes Reformprojekt, „Bahnhof am Meer“, das die Umgebung des Bahnhofs erneuert hat. Auch die angrenzende Bus- und Straßenbahnhaltestelle wurde saniert. Auf dem Platz vor dem Bahnhof befindet sich die Skulpturengruppe „Fischerfrauen“.
