Byggeriet begyndte den 17. april 1565 for at opføre en kirke for Ordnen af Riddere af Saint Stephan, grundlagt af storhertug Cosimo de' Medici for at bekæmpe saracenske pirater i Middelhavet. Projektet, med design og tilsyn af Giorgio Vasari og David Fortini, skulle bygge en kirke på stedet for en ældre kirke kaldet San Sebastiano alle Fabbriche Maggiori, som dateres tilbage til mindst 1074. Den nye kirke på stedet blev indviet den 21. december 1569. Facaden, i hvid marmor, blev designet af Don Giovanni de' Medici, den illegitime søn af Cosimo I, med hjælp fra Alessandro Pieroni; deres design blev valgt frem for Vasaris oprindelige plan. En inskription mindes fuldførelsen under regeringstiden af Ferdinando I de' Medici.
