Der Bau begann am 17. April 1565, um eine Kirche für den Orden der Ritter San Stefano zu errichten, der von Großherzog Cosimo de' Medici gegründet wurde, um der Sarazenpiraterie im Mittelmeer entgegenzuwirken. Das Projekt mit Entwürfen und Aufsicht von Giorgio Vasari und David Fortini sah den Bau einer Kirche an der Stelle einer älteren Kirche namens San Sebastiano alle Fabbriche Maggiori vor, die mindestens auf das Jahr 1074 datiert wird. Die neue Kirche an diesem Standort wurde bis zum 21. Dezember 1569 geweiht. Die Fassade aus weißem Marmor wurde von Don Giovanni de' Medici, dem unehelichen Sohn von Cosimo I, mit Hilfe von Alessandro Pieroni entworfen; ihre Entwürfe wurden gegenüber Vasaris ursprünglichem Plan gewählt. Eine Inschrift gedenkt der Vollendung während der Herrschaft von Ferdinando I de' Medici.
