Le port est situé au nord de Bonn, sur le Rhin moyen, au kilomètre 658 à gauche, et est entouré par le quartier de Graurheindorf à Bonn. Un kilomètre au nord, la Sieg se jette dans le Rhin, marquant ainsi la fin du Rhin moyen.
En 1907, August Am Zehnhoff a fondé un chantier naval commercial à l'emplacement de l'actuelle Beethovenhalle. En 1924, l'entreprise a déménagé à Graurheindorf à son emplacement actuel. Pendant la Seconde Guerre mondiale, de grandes parties du port ont été détruites. Par la suite, l'entreprise Am Zehnhoff-Söns a reconstruit et agrandi le port. En 2004, la société a fondé, avec les services publics de Bonn, la Bonner Hafenbetriebe GmbH et a pris en charge l'activité opérationnelle.
